Many of the rest of canon events happened. McGee was recruited to the team, Kate died, Ziva is a part of NCIS, though the current director is Morrow, not Jenny or Vance. Other important canon items will be filled out as needed.

Since this is AU, Gibbs is not quite the same Gibbs you see on your screen every week. He isn't all THAT different either...appearances CAN be deceiving :)
